I'll be releasing a new version soon that supports meta-magic, although it looks like some MM only works when spell cast at normal speed. So Spell tokens can individually select normal/instant speed.
Have you tried it in game? The 0.4 version has a 'book of preparation that stores all the spell tokens for each caster. You can swap spell tokens (similar to your token bag)in and out without having to manually repeat all your buffs.
Here is how I do it when I want to change my buffs:
1. Remove spell tokens that I don't need from the book of preparation. Put them in my inventory for later use if necessary.
2. Use the rod of preparation. This auto buff my party according to the spell tokens stored in the book of preparation.
3. Cast my new buffs on my party, then use the rod on itself. It automatically detect my active buffs of my party and creates corresponding spell tokens in my books of preparation.
4. New buff setup finished. Rest and use the rod.
This is no harder than your method, actually it's easier because it auto creates spell tokens instead of manually choosing from a long list.
Resource isn't a problem, since party size is usually around 1-6 anyway. At least I don't feel any delay in game, only when you have a huge party (probably 10 or more) it may have some impact. And even so, it's a minor problem unless you need to rebuff 20 spells every few seconds.
You may want to check out the rod of preparation mod, it does the same thing, with less inputs from player. It detects active buffs and auto creates the corresponding spell tokens. No need to manually spawn item and set spell for each token.
